First of all, I've love the fact that a paintover tool has been added to PureRef. :D Definitely a good idea!
I have a couple of suggestions though. It would love to see a toggle on/off feature. You can erase the paintovers, but in some cases I may just simply want to hide it and see the images without it, but not get rid of it all for good. So like in Photoshop, with the ruler or gui

Okay. Revo Uninstaller is essentially a more thorough Add/Remove Programs. But yes, I open PureRef 2.0, either from the Start Menu, Windows/File Explorer, or the Desktop icon, save a scene, close, try to re-open it, and get that error. I should point out, that error usually pops up if I try to open the file directly from where I saved it. If I open PureRef 2.0 first, and then Open the desired file
It shouldn't be though as I use Revo Uninstaller to remove programs, which gets rid of any leftovers including registry files. I also removed user settings, so when I installed 2.0 again, that was no longer an option when it asks you what you want to include in the installation. I'm the only user on this laptop, but I'm using Windows 11 Home 23H3.

I decided to finally give the new Beta a try (2.0), but despite saving the scene, whenever I try to open it, it complains it was saved with an old version and that I'm using 1.11.1. I even tried fully uninstalling PureRef and just installed the Beta, and removed the user settings, but I get the same issue. I would love to see an option implemented where you can arrange images by selection. So if you have certain images you want to arrange neatly together, but in a specific order, you can select the images one at a time, and then arrange them by selection. I thought the option By Order in the Beta version was exactly this, but my images aren't being arranged by the selection order I made.
I'll give that a try the next time I'm on my PC. I suspect it is just my PC that has the issue as my laptop is perfectly fine; all the images display correctly. My PC keeps having weird issues, so I reckon that's the culprit. I mean, at the moment, Sleep mode won't even work on it lol.

Not sure if this has been suggested already, but I would love to see a feature that allows you to lock specific images together. For instance, I have a collection of images I'm putting in sequential order, but I don't want these images to get rearranged with similar ones I have in the collection.
