Got it, we'll keep investigating! We made some small fixes in that area in the latest beta 2.1.0.beta5 so if you have time to update and check again to see if it helps that would be super helpful.
The latest beta version, 2.1.0.beta5, should give more info on what's going wrong. Could you try updating and checking in the log (Settings > System > View log) to see if there's any info there after trying to save?
In the latest beta version, 2.1.0.beta5, we changed a bit how the images are laid out during loading. Let us know if it helps in case you give it a go!
Are you maybe looking for Always on top? While it might be a bug that you're describing, if you only have one image, Always on top sounds more suited for your needs.
If you're actually looking to use the overlay mode and it behaves incorrectly, could you make a small screen recording showing the issue so that we can understand better what might be going wrong for you?
That sounds strange indeed! Have you tried if the issue exists in the latest beta version? Also do you have the scene on a network drive or is there anything else you can think of that might be special on your setup?
Thanks for the report! This is currently the intentional behavior, the reason being that it is easier to control when only one axis is considered. For example, how would you expect the zooming to behave if you drag the mouse right and up at the same time?
Thank you for the report! Might it be that you had Auto optimize enabled the first time the image was imported? There's an issue where if you delete an image, then re-add it, the same (auto downscaled) resource is re-used since the deleted image is still in the undo history.
You can work around this issue either by deleting the image, saving, and reloading the scene. Or use the new Manage
Does any other shortcut stop working at the same time? For example, next time the bug happens, can you try pressing delete to see if it deletes the image? We're trying to track down an issue that makes some shortcuts stop working after a while and this might be the same issue. What type of keyboard are you using?
You can change the location of the cache directory with the Temporary directory location setting. If you're going to store all your scenes on the HDD it might be a good idea to have the temporary directory on the same drive for performance reasons.
PureRef only keeps the cache alive and will clean up any cache files on shutdown (or startup if an unexpected shutdown happened)

Did you try the Parent shortcut? It should work kind of like you say, but you first select the parent and then all children, then press the shortcut (P)

In the beta version of PureRef 2.1 we've changed so that pasting no longer auto parents by default and also added a Parent item shortcut to quickly manage the parent/child relationships. We also added a Duplicate command, but that will retain the parent of the duplicated item. Does these changes solve the issue for your use case?

As you say the categorizing could possibly be up to other apps, and it might be worth poking the Eagle people to see if they can add thumbnail support (They should be able to use the thumbnail provider we include for Explorer on Windows at least)
Thank you for the suggestion! Currently only color and font is saved with the reasoning that the others (weight/italic/underline/strikethrough) are easily toggeled and not always wanted. Highlight arguably is not as easy, but if you want it for the entire note it is probably better to use the background color instead?

We've not been able to reproduce this issue on our side, but in the upcoming version we've added more debug logging capabilities that might help shine some light on why this happens. We'll let you know when it is ready for testing.
