I used in the old versions a note box "without" any text inside - to mark,
or
I add multiple notes on top of each other to create an effect or anything else.

Now the notes if they don't have any text disappear, Why so?!
The other issue that I found is: Once you have text inside the note - I'm NOT longer available to expand the box freely.
1. The text become bigger when I try to increase the size of the note.
2. Once I have any text inside the note - then I am NOT longer free to expand FREELY the note box. Why so? Kind of weird.

The same problem has the group feature.
I can't freely increase the size of the box background, because if I try to increase the size then will be scale everything (whatever is inside the box group)
Weird behaviors.

Thank you for the suggestion! When you say "old version" do you mean PureRef 1.11? In PureRef 1, it was only possible to scale notes.

We changed so that empty notes are automatically deleted to conform to how other similar apps work, but you can work around it if you want by adding a single space.

The note resizing has 2 modes:
- If you're not in text editing mode, dragging the sides scales the note the same way as with images.
- If you're editing the note, dragging the sides changes the text area, and text will try to wrap to fit the size you set. If you want to undo this you can click the "Auto size" button in the note toolbar.

We're not exactly sure what's going on for you, but maybe you can make a small screen recording and link it here so that we can see if there's any bugs happening for you?

Regarding groups; they are currently automatically adjusted to the content and does not allow manual resizing.
