I would love a simple pomodoro timer or checklist I could easily add and check things off. Pureref is already a great program but these two features would really round out the rest of my daily workflow

Thank you for the suggestion! While there's no timer, in 2.0 we added support for check lists in the Notes feature. You can make a check list by creating a note with Ctrl+N and then either start typing "[]" or select check list from the toolbar.
