Hi there, I run 2 instances of pureref but it's finicky to configure them both after a reboot. Here is my setup.. http://i.imgur.com/OIa0yPy.jpg
My suggestion is to allow saving window position, so you can reload them to a desired position, e.g. something like ctrl+shift+alt+1 to save position, ctrl+alt+1 to restore.
In addition to this, saving window-specific settings might prove useful, (2) for example has always-on-top enablesd, whereas (1) does not.
Finally, to allow a default positions of multiple instances of pureref on starting the program would be a super bonus, but maybe thats pushing it :D

From your image it looks like Overlay Mode could be a workaround if you haven't tried it already. It does not support different always on top modes though.
It would indeed be handy if the secondary instances settings could be saved somehow, maybe as an initial solution we could just save the settings depending of the startup order of the instances, but then you would always need to have the same number of instances to get the correct settings.

In the new version of PureRef, 1.8.0, you can specify the location of a secondary settings file by providing PureRef with a command line option, -s C:\\path\\to\\settings.ini, which you can put in a shortcut to PureRef. Let us know if it solves your problem!
